I killed the fish by feeding him the Truly Precious Bait (got from the potty guy) wondering where did he disappear to until I met his corpse in the Watering Hole

The Carp you mean? at the lake in the palace map, just behind the flooded house roof where you meet the old lady at the middle of the lake next to the great sakura

You feed it to the fish. You get the truly great bait from the pot lid merchants.

Did I f*** myself out of getting more scales by giving him the Truly Precious Bait first? Or do I still get enough to buy the rest from the Pot Guy?

There are enough scales in one playthrough to buy all of the pot guy's items even if you gave him the truly precious bait first. That's what I did too

IMPORTANT: If you are trying to buy all of the Pot Noble's wares in a single playthrough (When one dies all of its inventory is transferred to the other) You will need to grab the whiskers and turn them in to the Carp Servant at Fountainhead Palace. After you have done this, you must return afterward and claim the scales you did not receive from the Great Colored carp via feeding it bait. I've found that after this I was able to get every item from my Pot Noble and have a scale left over. (Provided you've found all other world treasure carp scales)

You should actually have 2 extra scales if you've gotten all of the scales in a single playthrough and purchased everything from the pot noble(s). As for why, I have no idea. I've looked everywhere and scales dont seem to be useful for anything else.

From the fountain head palace grounds idol, go through the palace with all the red robes nobles. Exit out the back, turn right and loo up tongrappe onto the roof. From here, go to the front of the palace on the left side ( left as in facing out towards the the rest of the area) look up and to the left carefully and you can grapple to a tree branch, then look down and grapple to another one. You are now in the detached part of the palace area, go towards the lake following the buildings until you reach the lowest platform. You should see an idol on the right and a tall, purple robed noble who is friendly on the left. Talk to him. The bell to feed the fish is located behind him on his left your right. Hope this helps

What is the story explanation for the carp ending up dead in the guardian ape lake? I know that we poisoned it on behalf of the pot elders but how and why did it end up there?

Because that's where the waterfall from the fountainhead flows, that's why the flower grows there, remember?

I think OP is meaning he's wondering how it got to the lake specifically, because there are other Great Carp skeletons in the lake, yet they don't end up there

To the guardian ape lake I mean, when there are corpses/skeletons in the Fountainhead Lake where the Carp is
